I know water is supposed to drain from that area, but instead of coming out of the drain holes it's pouring inside the actual door itself, and coming out of the bottom behind the squishy weather stripping.

When it rains, water normally gets into the doors from the bottom outside edge of the window glass weather seal strip. Also, the main door seals, being hollow rubber sections, will trap a lot of water that can only flow out of the door seals after the doors are opened. If the seals are catching a large amount of water, check for cracks or holes in the upper seal areas.
Thank you diagnosticator! The seals ARE catching a tremendous amount of water (if I continuously keep squishing the weather stripping where the water's coming out of, ill leave HUGE puddles behind.) I haven't been able to find any visible cracks/ tears that could be causing it though.
I know for a fact it's not a normal amount, because my last B6 was nothing like this.
Time for a more thorough inspection/ drain testing.
