Play some music with good bass and walk around the car and listen to where the rattle comes from.
Some of the usual suspects are the rear deck panel and door panels. Press on a panel when you located the rattle sound and see if that cures the problem.
If pressing the panel is the cure, then find some felt padding or closed cell foam, then remove the panel and sandwich the padding under the panel and replace it.
Test for results. Most rattles are caused by panels vibrating and hitting a solid surface underneath, such as the car's metal frame. Wedging soft material between those surfaces will normally fix the problem.
The next level would be to add some sound dampening material, such as Dynamat. This is basically an asphalt material with adhesive designed for sticking to metal surfaces to prevent resonance. In the aftermarket car audio world, sound dampening is major first step in preparing for any high-end installation. We used over 80 sq ft of sound dampening in my car during my install.
If you want to get REALLY specific, you can find a test signal CD such as the AutoSound 2000 series. They will have test frequency tracks that cover the full audible spectrum from 20Hz to 20kHz. That's really useful for checking speakers for resonance and finding rattles that are frequency-specific.
